Removal of top end question

Hey guys i have a 04 kx 500, I am putting a new top end in it. While removing the cylinder two of the four bolts seem to be seized, while attempting to remove the back two (shock side) the entire bolt and stud? are comming out. I did lock tite them last top end. I put wd40 on them to see if that helped loosen the bolts, is there anything else that i can do?

Clean the threads on both ends of the stud. LocTite the bottom and put them back in. Having a stud come out like this is not a problem. Just a rusty nut...probably.
