So, what years are the best, what years to avoid? I am finding several KX5's for sale anywhere from 95 to 2000.

The 90's models are obviously cheaper, thus leaving more cash for mods and updates. 8-)
2000 KX500
2005 XR650L

Neither are stock, and both are great desert bikes.

They are pretty much the same except the fork improvement in '97. Just get the prettiest one that looks to be the most well maintained. The engines are exactly the same, frames are the same, wheels are the same... they really are the same. Now go out and get one!

 Agreed!! Best maintained. I think Stewart has taken a shine to 02's or 03's. You can use the search function to find out. I ride and race the 97 and its sweet. Mods are sweet too, but it will haul a** completely stock. Somehow, they are not real expensive. You can get a 500 cheaper than a 250 in equal condition.  Guess its back to the stigma of crazy fast, uncontrollable power, of the k5's. Best maintained is definately the highest priority, then any mods that you were gonna do anyway, are a bonus.
